I would put the Question to the DVLA they have a site for answering queeries on line,After all you havent done anything illegal just rebuilt an original bike with a different capacity engine.Or perhaps find out what the original reg of the bike was and apply for a v5 in your name and then register the change of engine.Mike

Join the VJMC if not already a member, and use their dating/registration service? You should end up with an age-related reg and V5. I would soft-pedal the engine change until you have a V5, then just submit it as a routine change when you are the registered keeper. DVLA are not really bothered about what engine or what capacity it is as regards making a change- the frame number is the key field in their database....

no 1 you need to insur the bike frame no required then you mot the bike you can mot with the frame no yamaha owners club and some classic bike clubs will give you a date certificate from the frame no for a fee then send all info to the dvla you will get a age related reg for a fee

The VJMC are a good club I have thought of joining myself, but I think any information you need will be held by the DVLA as I think that is where the VJMC get their info from you will probably end up paying a fee anyway to get a v5 in your name Any differences such as engine no will be picked up by an Mot station if not declared.
